Pretty much all the ones I read regularly have been listed here, but a couple I noticed missing:

Oglaf- SUPER NSFW.
Prequel Adventures - Based in the Elder Scrolls universe, but no knowledge of it is required. The readers help to shape the story with suggestions and "commands" (originally an MS Paint Adventures forum adventure) for Katia, the hapless catgirl protagonist who has to learn how to be a competent (and sober) member of society.

    Blank It

Sadly on hiatus, this surreal webcomic follows two amnesiacs who find themselves in a universe that exists solely as a blank white plane. Boop gets weird. It's fantastic.

I haven't seen http://www.wtfcomics.com/ in the list yet. I know it's very specific to EverQuest and doesn't update all that often at the moment but it's still active and I love it...

    Banished

Great one I recently gotten into a month or two back. Green alien gets banished to a desert world and while trying to survive runs into a strange robot explorer. Things get fairly interesting quickly in the comic leading to a sort of adventure/space opera twist later on in the first major story arc that I ended up really enjoying. I recently backed their kickstarter to fund printing another book so I at least enjoyed the comic enough to put money down.
The artwork is pretty good, though artists have changed a few times to varying effects, but it's still one of my top 5 comics and I didn't see it on mentioned so I thought I would put it up here.

A PVP spinoff? D&D players and their game(s). It's good enough to be entertaining.

A lot of great webcomics are missing from this list. I only saw TMK once with no description. A shame really. Here:

    Mokepon

He wants to be the very best! That no one ever was... uh, no. Scratch that.

Adventures and friendship were never something that appealed to Atticus... Shame that it's a pokemon world he lives in, and so teenage boys living in Pallet Town are not expected to sit idly by. But the life of a hero is not one he's about to consider; too much hard work for little reward, and so instead he embarks on his quest not to become the greatest... But at least, the richest.

Although the biggest challenge may be ignoring the adventures and friendships which may attempt to ensnare him along the way...

    Updates Mondays, Wednesdays and Fridays.

An affectionate Pokémon parody. Thoroughly deconstructs tropes in the Pokémon games (the games' lore is the biggest source material).
    --------------------------------------------------------------------

    MS Paint Masterpieces

A Sprite Comic on the Bob and George Web site that retells the Mega Man (Classic) storyline, incorporating obscure characters from the Game Boy, PC and WonderSwan games as well as original characters. It starts from the beginning collaboration between Wily and Light, details the creation of two prototypes (only one of which is Super) and Mega Man's battles to bring down Wily.

It features various flash forwards to possible futures, and Polka Reset Man, the un-super prototype's Split Personality may be a Stardroid from one such future. The series is memorable for showing an Alternate Alternate Character Interpretation of Mega Man as a rapidly learning robot, rather than an ice cream loving dumb-bot. It's also notable for showing all sides in the conflict as having a rather good learning curve. The second storyline likewise has a worldlier feel as various factions of Red Shirts and world governments try to take steps to reverse engineer and use the robot technology, all while Wily gains some impressive technological advantages of his own and Mega Man and Dr. Light struggle to keep pace.

The humor is based on the character's idiosyncrasies: be it Heat Man's laziness, Ice Man's playful ditziness, or the Red Shirt Army's utter (and Genre Blind) expendability. It also lapses into author commentary by DisgruntledFerret (no space), and POV pieces of minor bit characters like "Brave Core", an awakened Sniper Joe who thinks he's Brave Heart... for robots!

While not to be mistaken with MS Paint Adventures, MS Paint Masterpieces is truly the last of a generation. MS Paint Masterpieces is the last of webcomic standing from the Era of Bob and George. The second longest comic on the Bob and George website (behind the titular comic) and the longest lived comic on the site, Masterpieces continues a bold legacy. The comic was thought dead by the end of 2014, but has began anew as of May 1st, 2015. The fandom rejoiced!
    --------------------------------------------------------------------

    Prague Race

Prague Race, aka Prace, is an ongoing webcomic "about friendship and adventure", by a Finnish artist Petra Erika Nordlund, better known as LEPPU. Its update rate is somewhat irregular.

The story (not counting the prologue) begins when Leona, a jobless belle, and her neurotic friend Colin buy a poster labeled "Prague Race" from a strange shop that is manned by even stranger people. Soon enough odd roach-like creatures start appearing all over Leona's apartment and the group of friends (with gentle animal-lover Miko completing the Trio) find themselves involved with weird shenanigans that surround the shop, and the "other side" that it appears to be a portal to.

Woman contracts a parasite that will kill her in a year. Drags friends on one last adventure.
    --------------------------------------------------------------------

    Thistil Mistle Kistle (TMK)

Thistil Mistil Kistil is a fantasy adventure webcomic about vikings and Norse mythology. It follows Coal, a recently deceased warrior, as he joins forces with Loki to collect missing pieces of the gods’ weapons. Along the way they meet Hedda, an ex-slave, Ibrahim, a young scholar, and Arne, an adopted skraeling. The comic updates every week on Thursdays.

The artist and writer, Sarah Schanze, is a chocolate milk aficionado who likes to collect dragon figurines, ticket stubs, and certain kinds of dolls. Sometimes she also draws.

A fantasy comic of the vikings during the period of Christianity's spread. Surprisingly, Loki is a pretty cool dude. Eh helps Coal and ain't afraid of anything.

It appears couple of comics that deserve a mention.

Roughly from most commonly updating and onwards:

http://freefall.purrsia.com/default.htm An alien bribed customs to bring himself an engineer to fix his spaceship. Engineer turns out to be extremely rare bioengineered race.

http://www.starpowercomic.com/ Neat scifi story about an astronomer getting superpowered and being hunted because it.

http://www.sdamned.com/ Fantasy setting. Heroine is damned to hell...kinda, and escapes after awhile with her new demon buddy that ain't actually that bad.

http://www.prequeladventure.com/ Prequel. Whips webcomics of it's "type" to whole new heights. In Elder Scrolls setting. Predates Oblivion.

http://pbfcomics.com/ The Perry Bible Fellowship. Random short spoofs when the writer has had a good/fun idea about something.

Also two finished comics and one "finished" comic due financical reasons. I've press "first" for convinience and to keep things spoiler free.

http://www.dominic-deegan.com/view.php?date=2002-05-21 Story of grumpy oracle for hire.

http://www.minnasundberg.fi/comic/page00.php Low fantasy story drawing from Finnish mythology.

http://www.bigheadpress.com/eft?page=1 Escape From Terra. Dating to the time when most of the solar system's planets and planetoids have been colonized or utilized somewhat.

Hitmen for Destiny - Forgive the art, but the writing is amazing. The world. The details. The zany situations. If you finish this, there are other good stories by the same author, like Accidental Space Spy, and now, Trixie Slaughteraxe for President.

Captain SNES! - An extremely elaborate sequel to Captain NES the TV cartoon series, assuming that things went very, very wrong after the end of the series, and the hero of the next generation is foulmouthed and did not read the instruction book. Very erratic updates, but even incomplete, worth reading.

Kill Six Billion Demons - Angels and demons fighting over the ruins of creation, and a regular person holds the key. Sometimes NSFW. The commentary below the comic includes fake myths, sometimes lengthy, which inform the comic in a non-essential fashion.

Manly Guys Doing Manly Things - To quote first strip: There comes a day in every space marine's life when the contract is up and he's gotta come back and try to carve out a life for himself with the rest of the average joes.... you have no idea how hard it is for guys like Kratos to reintegrate into everyday society. Very SFW

Spacetrawler - a silly action-humorous, adult (not porn) space adventure

The webcomic formerly known as Heavenly Nostrils, now the print and web comic Phoebe and her Unicorn - A schoolgirl befriends a a unicorn. Safe for little kids.

Also, I read the previously-mentioned El Goonish Shive and it's really picked up since it was last mentioned here 7 years ago. The art gets much better.

El Goonish Shive is wildly variable. I think it gets stuck in slow exposition mode a bit too often, but it can be awesome when Dan strikes on a rich vein of comedy and/or action.

I can't recommend Gunnerkrigg Court enough. As a fantasy story with sci-fi elements (or possibly a sci-fi story with fantasy elements) where the main characters are slowly unravelling how the world works and WTF is actually going on, I think a lot of Erf fans would like it.

My other regulars at the moment are:
OOTS, which I'm sure Erfers are familiar with.
XKCD, which needs no introduction either.
Gaia, which despite having a completely different feel to Gunnerkrigg Court could actually be described pretty much exactly the same way I described GC above.
Questionable Content still, although it has fallen off considerably since the glory days a few years back.
    As has Something Positive.
Powernap, the best and weirdest sci-fi webcomic you're not reading. A world where a pill means noone (except a small underclass of the allergic) never have to sleep... and that's causing some serious problems. Sadly the updates have a tendency to go irregular without warning.
Alice Grove, still early days in this one, a bit on probation. Jeff Jaques doing mysterious post-apocalyptic sci-fi with serious mood whiplash.
The long-awaited return of Irregular Webcomic from hiatus.
Darths and Droids, the comic strip for which the new Star Wars movies have come along just before they ran out of material. Thanks Disney!
Girl Genius, very well known steampunk fantasy (they call it gaslamp fantasy, same thing).
I still occasionally check in on PvP Online, which seems to still be going out of sheer inertia at this point.

    and

Schlock Mercenary, which really ought to need no introduction seeing as it has been running 365 days a year without missing an update for 15 sodding years. THE sci-fi serial webcomic.

Evan Dahm at http://www.rice-boy.com/ Rice Boy is a complete saga, and Vattu is still ongoing. I love the stories and the art, the original worlds, and his other projects are just as amazing.
